Identify the dye and sample handles

NH2 is a free amine on the dye. In an SMCC bridge, the dye amine reacts with the NHS end while retaining maleimide for subsequent coupling to target free thiols. Mixing dye amines with antibody lysines does not create this linkage. The target needs accessible thiols or an appropriate thiol-installation step.

Prepare the dye and thiol sample separately

Prepare dye and SMCC according to their solubility and exclude competing amines such as Tris and glycine from the first step. Assess target free thiols and function separately. Remove competing thiol reductants such as DTT and β-mercaptoethanol after reduction, and assess TCEP carryover as well. Establish reduction conditions before combining the components.

Separate the dye intermediate after the first step

Remove unreacted SMCC after dye-amine coupling; residual linker can consume target handles or cause crosslinking. Select chromatography or another separation using the intermediate’s size, polarity and retention, and confirm product identity. A small dye intermediate cannot automatically use a protein desalting recovery scheme; determine which fraction contains it.

Perform the second coupling and final purification

Add the confirmed maleimide-bearing dye intermediate to the thiol-bearing target and establish conditions for that pair. The two steps have different reactive ends and hydrolysis risks; record pH, time, temperature and input separately. Remove unreacted dye and aggregates before measuring recovery, labeling density and binding or other function.

Use controls to localize weak signal and background

Fluorescence establishes dye presence but does not by itself prove conjugation. Combine product analysis with no-SMCC and no-accessible-thiol controls to distinguish poor intermediate formation, unavailable thiols and adsorption.
